Can I program a secondary parameter (such as D, Q, Rs, etc) for the list sweep setup of the E4980A?

Yes, when the list sweep setup is programmed over GPIB, the secondary parameter and impedance measurement range can be set by using ":LIST:STIMulus:TYPE" and ":LIST:STIMulus:DATA" commands. For details, refer to Chapter 10 "SCPI Command Reference" of the E4980A User's Guide. Note: The secondary parameter and impedance measurement range for the list sweep cannot be set manually from the front panel keys.
